Could be that your old pads had taken the shape of any groves that were in the disc and now the new flat pad is not getting full contact.
New pads need bedding in time to wear themselves or the disc (a little) to meet flat of each other.
Leave it for a week or two and see if it go's away.
But as was said above, a dial gauge on the disc and spin it will tell you of any warp
